No, my flue is not double and the high temp silicon works ok with it.

That is good to know. If it will take the heat then it is a simple matter to seal it around the tile.

What about surrounding the base where the pipe hits the cement board with a 1 inch by 1 inch ring of refractory mortar and then covering with tile?

If you really want to tile right up to the stack, I think double wall is gonna be your only option. The same high temperatures that cause you to need RTV silicon would cause havoc on your tile thinset and grout in my opinion.

What about surrounding the lower portion of the pipe with the FB insulation blanket and then refractory mortar over that?

You need something flexible as the final seal.

That is to flash the pipe on the roof, you still have the issue of no roof and the actual seal around the pipe. It sounds like the high temp silicone can take the heat, so just tile to it and use that.
